Windows 7 x64 マシンで izpack2exe.py スクリプトを手動で実行すると、同じ問題が発生しました。Python スクリプトにいくつかの調整を加えたところ、次のようになりました。

7za.exe を p7zcmd 変数に静的に配置しましたが、パス上にあるため問題は発生しません。サブプロセスが完了するまでスクリプトの実行をブロックし(それぞれ7zipとupx)、問題を解決しました。
