ソースパッケージもダウンロードしてシェルにインストールしようとしましたが、同じ結果が得られました。

configure.inスクリプトが何をテストしているのかを正確に確認するには、スクリプトを確認する必要があります。netcdf.h直接ではなく、サブディレクトリで期待している可能性があり/usr/includeます。

これは過去に作ったものだと思います。後でもう一度見ることができました。

ソースをダウンロードせずに、いくつかの環境変数を設定するだけで済みます。私にとっては、これでした

 export NETCDF_INCLUDE=/usr/include

これを行った後、install.packages("ncdf")働きました。

これはINSTALLファイルに記述されています。
