Windows 7 では問題なく動作する小さな ASP.NET Web アプリがありますが、このエラーで Windows 2008 R2 では実行できません。MVC 依存関係エラーが表示される理由がわかりません。
.NET 4/VS 2010 を使用。

これは、サブアプリケーション構成ファイルの継承が原因である可能性が最も高いです。親構成ファイルには、サブ アプリケーションにないライブラリへの参照があります。

system.web --> コンパイル --> アセンブリの下にこの行を挿入してみてください
