SOAPアダプターを使用しているときに同様の問題が発生しました（まだbiztalk 2006を使用しています）。次のことを試してください。YourMessage（SOAP.ClientConnectionTimeout）= 900000;

900000がデフォルト値なので、必要に応じて増やします。時間はミリ秒単位です。

このプロパティがWCFWebサービスに適用されない場合は、そのプロパティに相当するWCFがあると思います。
